Another one which I haven't used much yet, but I've heard good things about is <a href="http://oprofile.sourceforge.net/" rel="nofollow">OProfile</a>. If I determine that the problem is a particular app, then I will typically use tools like truss, ktrace, strace, and pstack. Pretty good selection of tools mentioned in that article.
